I am setting up a new aquarium and have a few good sized moss ball that I would like to use. The problem is 1 has a few patches of blue-green algae and 2 of the other ones look to have a some green algae growing on them as well. Is there a safe way to kill of the algae with out harming the plants at all? I would usually boil any ornaments or decorations before adding them to a new tank but I'm sure that would just kill a moss ball.

That is a tough situation, because moss balls are basically a type of algae. So anything that's going to kill the algae will usually have an undesirable effect on the moss ball too. Could try spot treating with excel?

I had a tank that had bga pretty bad and read somewhere that you can put your mossball in a container filled with aquarium water and store for a week or 2 in a dark spot. The moss balls are pretty tough critters and can take the dark for extended periods during shipping without any ill affects but the bga cant go without light for very long and dies off. Take your moss ball out,rinse in aquarium water with a couple squeezes to get out the crap and toss back into your tank. It worked for me when i did it.
