I have some Java Fern that's been growing good, and now it's sprouting new ones off the leaves. I've been collecting the ones that fall off and putting them in a breeding box to keep them from getting stuck to the filter intake. Now my question is can I just clip the mother leaves off and put them into the breeder box? Or will that kill the new plants?

You can certainly clip off the mother leaves as those leaves nearly always die off anyways after they produced a few plantlets. Just make sure the plantlets have some roots and at least a few leaves before doing so or they might not be developed enough to survive.
