I am looking to maximize part of my natural filtration using various types of copepods and was wondering about the depth I should go and whether I should go with just one size of aragonite or various sizes.

I would go with whatever pleases you! Things that live in the sand are so minute, they can go from the sugar sized to crushed coral. No matter to the "bugs".....

Didn't know that, I seen amphipods move through sugar size sand, but never seen harpacticoid in the sugar sand. Either way I added both to try to maybe please everyone. I feel that the thin layer of the larger stuff at the top will cover in coraline which is what I want for now. I'm also hoping to add over 35 lbs of rock and hope the crush coral will contribute to more harpacticoids for a female mandain goby which are their food. Some say my tank is to small for a mandarin because of lack of live food such as harpacticoids. I hope with all the rock and small crushed coral layer that it will be sufficient. plus it's more of a prop tank then a display, a little of both I assume. it would of looked better with sugar sand thou only. I need to read up on raising harpacticoids from this forum here:http://www.marinebreeder.org/forums/

You can encourage harpactioids to reproduce by creating small rock rouble piles behind your live rock. I used to do that when I had a dragonet! It really works. I also used to breed tiger 'pods for it as well!

Agreed gabor129, I use to do that too. Now I am going with approx 2" beach sand size or sugar sand and then 2" crush coral. Inside my fluval will be the pod factory along with the crushed coral. All 3 sections of my fluval is filled with the ceramic cylinders, like a pod pile.Along with the back of my H.O.B filters are filled with acropora dead skeletons. I am trying to set up a pod factory without the mandarin in my 35G. Then in my 55G with sump will be a pair of mandarins hopefully for breeding.

I would do the same thing with my fluval, it was a great way to promote survival of pods. Then I switched to a sump and had to think outside the box a bit.
